If you plan to publish PDN files of the games, then I would recommend to avoid leading zeroes in the notation. But of course you have to decide for yourself if you want to follow the PDN standard or not.

No, those are mobydam.exe arguments. Not applicable for mm.exe. You need to keep things separate: make a shortcut for each of the engines, and a shortcut for mm.exe.
